After Mary dies, John and Sherlock become somewhat of a couple, raising Rosie together. They eventually get comfortable enough in their relationship that they give each other kisses, hugs, and other small tokens of affection in front of Rosie and others. Until Rosie starts to grow and develop features that look eerily similar to Mary around age 8. After a while, John stops showing his affection towards Sherlock in front of Rosie because he feels so guilty, like he's betraying her.
Sherlock, of course, notices and asks him about it. John explains but Sherlock still tries to give him little pecks on the cheek, even when Rosie's around. John outright refuses, making things awkward between the two around Rosie. It causes such a rift that they hardly even look at each other when Rosie's in the room. It gets to the point where even Rosie, an 8 year old, notices. So one day, when she and John are alone, she asks him about it.
He awkwardly explains everything to Rosie. Rosie, having heard much about her mother before, told John about how Mary would be happy he moved on and that he was happy, which he truly was around Sherlock. Rosie even goes as far as to say that she though of Sherlock as a father and that she wished the two would "just get married already."
John felt relieved, realising Rosie was right, and even got the courage to ask Sherlock to marry him from her little speech. Sherlock, of course, said yes and all was right in the Watson-Holmes family once again.
