They were sith, and had started training when they were toddlers. They met during a mission, got married and had me. But when I came into the world, I was born with sith eyes. When Naruto was young he learned of the respect that people had for medic ninjas so he dived straight into medical ninjutsu. At first it was great but then he ran into a problem. Chakra control. So being Naruto he would train until perfection. After mastering every exercise he did not think it was enough so he found the must chakra control centered ninjutsu he could aside from medical ninjutsu and what he found was chakra strings and apparently he was a natural with them. After some training with them and some odd changes to his body after the villagers went seeking some "entertainment" he mastered both puppetry and many other "useful" talents he graduated from the academy, and so the ninja world was introduced to the kitsune of one thousand strings.

when Naruto was 4 years old. He was beaten so bad it nearly killed him so he runs away from the village and goes some where to start anew. to try and be happy

Naruto is abandoned by his parents for his younger brother Menma who held the Nine tails chakra. Minato and Kushina along with two of the sanin move to the Fire Capital to train Menma to master the Kyuubi's chakra while leaving Naruto in the village. Unknown to them a certain deity intervenes and gives Naruto a new family that will love and cherish him. Not just any family, but the one and only Senju clan.
