She does not understand his reasons, they slowly become clear. And when she finally runs in with Optimus's arch enemy, she finds herself eyeing off a certain decepticon leader in a way that she should not have. And she did not know why. Megatron himself feels he simply had taken something so precious from Prime, and enjoys watching the autobot panic in trying to find her. But, the girl began to confuse his spark. So much so he questions so much about himself.
