After he explained to her what his purpose of doing this was and about his geass she swore that she would keep it a secret and always support him from the shadows even once she's a Viceroy and not a sub Viceroy. When Euphimia was killed and her gentle face turned away from that and into her killing so many Japanese you didn't know what to think and when you noticed her eyes having a red glow to them she must have been under geass control. You called Lelouch and asked what happened and that's when you find out that his geass was unstable now.
