After going through the grueling missions in the Deepsea Metro, Agent 8 (Mike) finally makes it to the "Promised Land." He then finds himself facing discrimination for being an Octoling. Agent 8 finds by coincidence Agent 3 (Sarah), who provides him with a place to stay until he was able to get on his feet again. The duo slowly start to fall in love with each other, but stop themselves from doing so. After all, everyone will disapprove of their relationship.

Remember the wave that wiped out humans? Yeah. It didn't wipe out ALL of them. Cody Casper was put in a safe pod (like Judd) and has only just woken up from a long sleep. Strange hybrids of insects and cephalopods have come to Inkopolis bay to take everyone back to their home, wanting to please their ruler with the love for music, friends and battle that everyone has. With X, Y, and a few others surviving hidden in the ship of NS Arctorra, it's up to them to bring everyone back and restore the bay to what it was before.
