Lily and Harry have to face the fact that Voldemort's alive along with everyone lose. Thought they knew this before, know that everyone knows, panic is setting in. Lily goes into a depressed state that no one, not even Harry or Dean can get her out of. It's all within herself. At the start of the year she's fine, but as the year drags on Harry knows she knows something else, that he's been trying to prove. Lily blocks off their mind link, she doesn't talk to anyone.
