In Evershade Valley, Professor Elvin Gadd is working on some new inventions with some friendly ghosts. However, King Boo appears and destroys the Dark Moon, causing the ghosts to become hostile and forcing the professor to evacuate from the Gloomy Manor. He then sends, Luigi, who helped him out with ghost catching before, to help him capture ghosts once more. Now equipped with the newly-built Poltergust 5000, including other inventions, the Dark-Light Device and Strobulb. Luigi will have to gather up the courage to travel through 5 different haunted mansions this time around in search of the missing Dark Moon pieces, fighting swarms of Boos and ghosts and solving puzzles along his journey. But perhaps there are even darker secrets hiding within the shadows.

Despite defeating Waluigi with the help of the Chaos Emeralds, Luigi was unable to stop Waluigi from wiping out his friends and his brother, Mario, in a snap. Waluigi has now made Mario and the rest of Luigi's allies undead warriors. But Waluigi isn't satisfied with his power yet, and looks for more. Can Luigi save his friends and stop Waluigi before more lives are also lost?

Luigi longs for freedom, but his brother is in his way. He remembers the freedom he had and being able to do as he pleased without anyone telling him otherwise as the villainous Mr.L. Luigi finds a remedy that would allow him to turn into Mr.L and roam free for once without Luigi's restrictions. Mr.L returns to consciousness but is very upset at how he was just stuffed away in the back of Luigi's mind for so long. Mr.L does some unspeakable horrors and Luigi now wants to be rid of him for good. A parody with a twist in the plot unlike the original! Miserable endings turned good! Happy endings turned bad! A blend of the book, movie, and musical plot! All of this wrapped up in the world of Super Paper Mario. BTW No one knows who Mr.L actually is in this.
