En el presente, Link tuvo que afrontar el abandono de Navi y emprendiendo una búsqueda que lo llevó a la extraña tierra de Termina, lugar que era aterrorizado por la maligna máscara de Majora. El tiempo pasó desde entonces, de su anterior aventura quedaba como recuerdo únicamente la marca de la Trifuerza en su mano, junto a las memorias que compartía con Zelda y los Sabios. Siendo ahora un adulto joven y a la vez un soldado de Hyrule debe afrontar múltiples responsabilidades; por otro lado está ella, la joven princesa con la que manteniene un romance secreto que llevan desde su infancia. ¿Podrían sobrellevar el amor junto a sus responsabilidades como adultos? ¿Podrían estar juntos pese a él no ser alguien de la realeza? El joven héroe además, sufre continuamente a causa de las secuelas de su aventura anterior, pese haber salvado a todo Hyrule los recuerdos de una época en la que ya no vivía martillaban su mente constantemente junto al hecho que en esta época nadie lo reconoce como héroe...
