Stiles comes back to Beacon Hills after 3 years of being missing. Everyone thought he was kidnapped or dead, so when he shows up out of the blue everyone is shocked. Stiles didn't want to tell the pack where he has been for the past few years and they respected that. But Scott can see that something's up, Stiles is more athletic, less sarcastic--which could be because of the Nogitsune but who knows--and seems to act more like a leader than before. Scott wants to know what happened to him, so who better to go to than Deaton? Deaton had some connections and was able to somehow contact a spirit, who just so happens to be the answer they were all looking for.
