The Shinju right before Kaguya ate the fruit removed most the power from it and stored it in another fruit which it hid. This fruit contained 99% of the shinju's chakra and power. The Shinju is a primordial god. Not just any primordial god the strongest one. Now this starts during the time in the forest when Naruto takes the scroll. Also the reason I'm writing this is because I like the fan-fictions where Naruto eats a chakra fruit. So I decided to make my own for the kicks of it.
