Mientras viajaban a través de un portal, el maestro Eon y Spyro se dan cuenta que la dimensión donde están los padres de Spyro está imbuido por energía maligna que es imposible de atravesar. Al intentar regresar para buscar una solución, algo o alguien cruza el espacio-tiempo a toda velocidad e inconscientemente, llega y es expuesto a la energía del propio núcleo de la luz, transformando su ser. Es entonces cuando Spyro conoce a un dragón con alas doradas, quien (a pesar de que no lo parece) no conoce nada de ser un dragón y menos sobre las Skylands. Sin más opciones, Spyro acompaña a su nuevo amigo devuelta a la academia para hacerlo un Skylander, mientras que Eon busca una manera para atravesar la oscuridad, sin conocer que la respuesta está más cerca de lo que los Skylanders puedan imaginar.
