During the same night of the attack of the Kyubi at Konohagakure, Shiori was fighting the Juubi -the ten tailed beast and their battle was fierce and devastating, leaving Shiori at a dying state. She sealed the juubi inside of her before her body reset from the start, turning her back as baby. She then decided to hide herself in a cave near the Hidden Leaf Village and trapped herself inside a crystal pillar as her body started to reset. And by some twist of fate, Naruto found him and release her from the crystal with no memories and don't know where she came from. The nine tails jinchuuriki took her and adopted her as his sister.
