Jahre, wenn nicht sogar Jahrzehnte sind vergangen, seit Darkrai versucht hatte, die Welt der Pokémon in Dunkelheit zu hüllen. Damals hatte es Zeit und Raum verändert, um seinen Plan zu verwirklichen. So erzählt man sich noch heute, dass Team Blizzard, bestehend aus einem Lohgock und einem Impoleon, die Welt vor ihm gerettet hatten. Damals - so erzählt man sich - habe Darkrai im Kampf gegen dieses Team sein Gedächtnis verloren und war zudem noch in die Vergangenheit geschickt worden. Viel Zeit ist seit dem vergangen. Die Pokémon leben seither in Frieden miteinander und ein kleines Riolu wacht eines morgens mitten im Wald auf, ohne jegliche Erinnerung an sein früheres Leben. Auf seiner Reise durch das Ungewisse lernt es Hunduster und Geckarbor kennen und die drei freunden sich schnell an. Sie gründen ein Retterteam und helfen Pokémon, die in Gefahr gerieten. Dabei erfahren sie immer mehr über die Vergangenheit der Pokémon-Welt und über Darkrai. Sie merken schnell, dass sich jene Ereignisse der Vergangenheit zu wiederholen scheinen. Doch wer ist diesmal für den bevorstehenden Weltuntergang verantwortlich? Wird die Welt erneut der Dunkelheit verfallen sein?

Just after the meteorite almost hit Earth, Treecko and his partner Pikachu went to awaken Rayquaza to tell it about the meteor. After a small battle Rayquaza finally pulled itself together and hyper beamed the meteorite. It was gone, but took Rayquaza down with it. Now Earth has no protector of the ozone. Or maybe... It becomes unclear on who Bree can trust when the people she thought she knew are really her enemy. The final battle approaches. Will the world be swallowed in darkness? Will Bree be the same?
