With Andross defeated and the Lylat Wars is over, Fox and his newfound relationship between him and his co-leader and friend Sophie had just started. However, a few years had passed since the defeat of Andross, there was still a few of the mad scientist's fleet left. Fox and his crew were sent to put a stop to the leader of the leftover fleet and member of Star Wolf, Andrew Oikonny. However, they had a new threat when Fox suddenly got captured and taken to the Aparoid Homeworld. Sophie must lead the team as the leader and bring him back from the Aparoid race.
