After the events of the Subspace and the defeat of Tabuu, Samus Aran and Pikachu have settled down in New York City of Samus' universe. The month of Adam's death, which is also known as Samus' mourning month, has arrived. However, Pikachu's past comes back to haunt him when a Zarude, sent by Dr. Zed, attacks, and a mysterious mercenary named Zero joins in and steals Samus' Power Suit.
