Mlp infection au Au takes place before changling reformation but after Starlight reformation

A pony from a far got infected by a bunny that was infected with Rabbies. The pony had a virus before that, which made the Zombie Virus, aka Cannibal Zero manifest. The pony infected atleast 50 people. 1 of the 50 infected made it's way to Ponyville, infecting atleast half the town.

The Xeno virus is a long forgotten illness to Equestria, it was discovered during the time Star swirl the bearded was around, his co-worker got infected and had to be terminated, but it was soon discovered that at least 200 other ponies had been infected with no other choice, Star swirl terminated the whole town... however, one of the ponies Had stored the virus in an ancient Tome. Princess Celestia had unknowingly collected that Tome and It was passed down to Twilight when she had access to the Royal archives...
