Palpatine isn't a sith Lord. The clones stay loyal. No order 66. This takes place before seige of Mandalore. Ahsoka stayed.

The Clone Wars ended when Chancellor Palpatine accidentally executed Order 65 when trying to test if Order 66 would work, but somehow no one found out about him being a Sith.
