The story starts with Kubo, a 15-year-old high school student, and his discovery of his hidden powers after listening to a story told by his mother. This leads him to an unexpected life path; instead of accepting his powers, Kubo wishes to free himself from these powers and live an ordinary life. This leads him to face challenges and despair in a series of miserable situations.

He desires to take the sentry's powers in order to win each universe he lands on and become more powerful. With Manifesto being too vigorous with the darkhold spells, The thunderbolts, worried about Manifesto coming to their universe and take Bob's life, look for a magic sorcerer or witch born to take down Manifesto since nobody but only Bob had magical abilities. Solane, a witch born princess, has been sent to multiple universes ever since she crossed the rule of the past, the disappearing rule, her birth crystals been fading into existence, Solane needed help from her friend, Shuri, so Solane could return to her universe and keep existing. However, Solane was sent to the avengers tower, where the thunderbolts are located at, by her crystal sending her there mid conversation with Shuri explaining that Solane had a time limit for her existence. Even so, the thunderbolts decided to question Solane for her identity and later soon asked her if she wanted to join the team in order to take down Manifesto. Solane agreed only if the thunderbolts helped her get back to Wakanda before her time limit reached. But will Solane make it to the end as she fights along side with the thunderbolts? Does Solane have to sacrifice herself to save the team from Manifesto?

A former Red Room assassin, a bargain-bin Captain America, a murderer with a degenerative cell disease being hunted in fifteen countries, a bipolar woman whose weapon of choice is a spiked mace, a boy withheavy depression who carries a boomerang and a cape who belives he's the president of Australia, a armless former Hydra supersoldier turned government representative, and a retired Soviet Union hero who still thinks he's in his prime even if he looks like Santa. All walk into Avengers Tower to save their equally depressed friend with a split personality who used to be a meth user. It sounds like a very bad joke. It is just an accurate description of the Thunderbolts.

In Japan, a conflict escalates as James, a formidable thunder element user, leads the Commoner's Circle with the intent to assassinate Connor, head of the Elite House. In response, Kubo, alongside his allies and Rahul, forge an alliance to thwart the Commoner's Circle and protect Connor.
