The nation of Equestria is at war. The three most powerful villains in the land have banded together to create the largest army the world has ever seen. The Mane Six are separated and scattered across Equestria, either to fight, or to keep themselves and others safe. When tragedy strikes, and there's no one left to turn to, Twilight Sparkle must prepare herself to lead the Equestrian Army into combat. This story is set in a humanized universe.

Chrysalis, Queen of the changeling kingdom; well one of them. Around four years of being imprisoned in stone with Cozy Glow and Tirek and another year of reformation by Thorax, Chrysalis came to terms with what was right. She, with approval of the other royals, decided on re-building her hive to some extent. Half of the changelings went with Chrysalis, founding the second known Changeling kingdom in Equestria, Northwest of Thorax's. After she was deemed a queen once again she created her new hive. Now that her citizens had their rights in Equestria, she finally thought that she was happy. Her subjects, whom she had betrayed, were still willing to give her a chance she probably didn't deserve. She had even reunited with her four-year-old son Cocoon. The heir to her throne. Six years after she founded her new Kingdom her sister, Earwig had gone missing. Nearly a year goes by and no trace of Earwig is to be found, Chrysalis feared that it was time to deem her deceased, but the sight of a visitor on the distance changes all of that! Chrysalis comes back to take over Equestria, but she can't do it alone even though she has minions. She needs somepony else, so she brings back the horrible Sombra and the great powerful Tirek, and he gets to feeling that evilness that once took over Princess Luna. So they gathers that evil spirit and puts a super dark spell on it, and makes it in a form of a drink. So Chrysalis can take the form of a pony at random that Luna has possible never seen before and surprisingly she hasn't, so it all goes according to plan. What they do next is try to convince Discord into being evil it takes many tries but they finally convince him, or so they think. For the poisoning Luna has drink, it doesn't turn her into Nightmare Moon the second she drinks it, it makes her super negative towards her sister. She soon gets in a fight with her, then she becomes Nightmare Moon.

In the Spirit Realm Master Celestia is meditating peacefully when she is attacked by a Spirit Warrior: a horned beast named Tirek who fought against Celestia five hundred years previously. The two battle, and Celestia learns that Tirek has increased his strength by stealing the Chi of every creature in the Spirit Realm, and only needs Celestia's to become strong enough to return to the mortal realm. Claiming victory, Tirek is nevertheless warned that Celestia was never Destined to defeat him, but that she has set someone else on that path. Meanwhile, in the Ponyville, Twilight and the Furious Five learn that Luna will no longer be responsible for overseeing their training: that responsibility now falls to Twilight.

Princess Celestia, Prince Solaris, Prince Artemis and Princess Luna decide to retire and hand off the ruling of Equestria to Twilight, Dusk and their friends. Meanwhile, the ancient villain Grogar bands together a legion of villains to conquer Equestria, but King Sombra and Queen Oscura has plans of their own and once they succeed Twilight, Dusk and the rest of the Mane and Colt Six struggle to come to terms with the destruction of the Tree of Harmony and the Elements, while King Sombra and Queen Oscura sets their sights to conquering all of Equestria.

Twilight and Dusk are determined to make the Royal Siblings' last Summer Sun Celebration memorable, but things start going horribly wrong.
