Chara never wanted this... This, GENOCIDE, to happen. She merely wanted to persuade Frisk into no longer using the power of RESETTING. She wanted everyone to have a happy ending, for good, not just a temporary one. And Frisk became angry. She thought Chara was trying to boss them around, control them in what to do.
And so... Frisk gave everyone the opposite of a happy ending. She RESET once more, and killed everyone, simply to prove that she was not to be told what to do. She corrupted Chara. And so, when Chara attacked Frisk, she blamed the deaths on Chara.
Frisk lied too much, and Chara lied too little. In the end, a bond broke, and trust was broken. 

And Chara was The Last One Weeping.
