The Angel Raziel punished Clary for creating another rune after she was forbidden to do so. In order to kill her brother, Jonathan, and save the world from his wrath, she had to create a rune. The punishment was that she would lose all her memories of the Shadow World, of her family and friends, but most of all, of her Jace. When she said goodbye to her brother in Toronto and laid him to rest, her first rune disappears, her angelic rune. She does not tell anyone because it is Alec's wedding and she does not want to ruin it.
