A mysterious shadow plague has begun to corrupt Pokémon through the region. Turning them to darkened forms of themselves and causing wild Pokémon to attack humans and tame Pokémon to attack their own trainers.

Returning to the Orre Region, 5 years after the events in Pokémon Colosseum, Cipher's back. Back to once again to plan on ruling the world. This time they grew in numbers, got a new leader, new admins and a different tactic. Together with his mother, younger sister and his Eevee, Michael (14) lives a normal life at the Pokémon HQ lab. Playing around with the lab's staff and honing his battle skills. That is, until the professor gets abducted by a group of mysterious people. Getting introduced to Shadow Pokémon, Michael embarks on a journey to save the professor. Furthermore, it has now become Michael's job to put an end to Chiper's evil plans. Pokemon coexist with humans, and both work together in order to further progress into the future. But what if the future wasn't as "sunshine and rainbows" as they thought. The world became plagued with a deadly deep-red, smoke-like miasma that devoured and corrupted all that was unfortunate in getting in its way. Because of this, most of the population was forced into multiple civilizations protected under highly defensive domes. But one city in particular, stood out more than the others. The largest protected bastion located in the region of Neo Radia. It's a region home to the strongest resistance, the Royal Guards; highly skilled Pokemon trainers who protect their dome civilization and find ways to be able to reclaim the outside world. But where there is light, there's shadows that hide in the darkness. WARNING!!! Ethan went to Sinnoh to find some info, but when he got there, an earthquake shook the whole region and the Shadow Pokemons returned back to the surface. Ethan together with his Ho-oh and Umbreon performed an investigation about the incident only to find out that they are facing a greater destruction.
