The cancelled sequel of Star Wars: Republic Commando, Star Wars: Imperial Commando was set to have you hunting down Jedi after Order 66 and fighting the Rebel Alliance as Imperial Commandos. This story will attempt to convey what would have happened if the game got released. Enjoy.

Ghost Among the Batch | The Clone Wars
OC and The Bad Batch. Zephyr (also known as Ghost among the clones), who is a female defective clone, finally goes on a mission with the clones from the same batch as her, Clone Force 99. She has never met them before, as she mainly went on solo missions during her time as a Clone Commando. The female clone is not so known across the GAR, preferring to be on her own and hide the fact that she's a female clone soldier, using her own modifications to hide her true self. Nearly five years ago, the Clone Wars ended with a purge that wiped an entire people from the galaxy. Jess, formerly known as CC-9976, a member of the 21st Nova Corps, shot down his Jedi general in accordance with Order 66. Now, Jess finds himself a stormtrooper for the Galactic Empire. The Empire is not the Republic that he was once so proud to serve. Jess finds himself being tested in ways he never was before. As the Empire tightens its fist around the galaxy, Jess makes the decision to escape. Jess makes his way out of Imperial control and, eventually, into the hands of the Rebellion. War is all he's ever known. Whether he is a clone, an Imperial soldier, or a Rebel fighter, one fact remains. He is a trooper and war is in his blood. Ryn Alera has only known slavery throughout her life. The last place she expected to find help was with the Empire. When Ryn is due to serve the rest of her life on Kessel, she makes a stand for her freedom. When a rogue stormtrooper helps her escape, Ryn finds herself trapped in a whirlwind of war and danger. Gradually, she adjusts to her new life on the run, and later, in the Rebellion. As she grows closer with Jess, the man who helped her escape, her values begin to change. Star Wars: The Awakening of A New Hope
It is the time of the Dark Age and the rise of the Galactic Empire. During the time of Order 66, only 1/4 of the Clone Army were effected by the order while the rest had their chips removed thanks to the intervention of ARC Trooper Fives who had miraculously survived his apparent death and had been able to help most of his brothers. With this revelation, the Clones had been able to save many Jedi. Not all, but many Jedi. Upon finding out about this revelation, Palpatine would initiate Plan B for his Empire. What was Plan B? The Rebirth of the Sith Empire, and thus, The Rule of Two had been abolished as the Galaxy would soon be thrown into an age of darkness. With the Jedi and the Republic gone into hiding, The Empire was left to continue to grow. But there was Hope. On the Planet of Lothal, a group of kids would find themselves dragged into the conflict as they would rise to join the Republic and save the Galaxy from the Empire.Terminé
