JJ and Emily have a complicated history. They had feelings for each other, but JJ got scared and ran away, straight into a relationship with Will. Then everything changed when Ian Doyle showed up. Part of Emily's secretive past caught up with her. Emily faced Ian and survived, but no one but Hotch, Strauss, and the Ambassador knew she survived.
