After a long fight, he eventually takes her back to his main base, where she is subjected to 4 years of torment and experimentation. (This all takes place on Mobius in an alternate timeline, if they had never went to Earth.) Please keep in mind that I may be slow with posting this, as my irl schedule doesn't usually allow me much time to write or anything, but I will try my best.
