Danganronpa/Zero findet während den Ereignissen von Danganronpa 3: The End of Hope's Peak High School - Despair Arc statt. Es dient als Prequel zu Danganronpa: Trigger Happy Havoc.

Die Geschichte dreht sich um ein amnesisches Mädchen namens Ryoko Otonashi, eine Studentin an der Hope's Peak Academy, und der scharfzüngige Ultimative Neurologe Yasuke Matsuda, zu welchem sie romantische Gefühle hegt.
Aufgrund ihres ständigen Verlustes an Kurz- und Langzeitgedächtnisse hat Ryoko nur wenig Interesse an der Welt um sie herum, außer an Yasuke, der sie regelmäßig behandelt. Yasuke hingegen scheint von ihr und der Situation der Schule sehr gestresst zu sein. 
Einen Monat nach der Tragödie der Hope's Peak Academy ist die Schule voll von Unruhen und Geheimnissen. Viele Leute versuchen herauszufinden, was wirklich passiert ist und wer die Schuld trägt. Obwohl Ryouko nichts davon will, ist sie mit dem Vorfall verbunden und gerät bald in die Folgen der Tragödie. Sie wird immer mehr darüber erfahren, was in Wahrheit passiert ist.

But once the Remanence of Despair returned to Hope's peak Academy after the killing school life was finished and Junko was defeated. They found their class year book and saw his profile on one of the pages and started searching for him. But the Future foundation was one step ahead they found Zeo and took him into custody to draw the Remanence of despair to them. Once they were all caught and placed into cells. Makoto Naegi the head of brach 14 took them to the Neo World program and placed them into it. Where the Junko virus was then put into it. But once Junko was defeated yet again due to the Emergency override inside the Neo World Program. The surveyors of the killing school trip Hajimi/Izuru, Akane, Sonya, Fuyuhiko and Kazuichi. All managed to get ride of the brainwashing and heal their fallen classmates. Then they all found out the person that helped them from Future foundation was entered into another killing game by the head chairman. Who was deceased by this time. They decided to put their differences aside for a couple of hours until they saved their classmate who was planning to get ride of despair. That was Ryota Mitarai. They asked him to join their side but at first he refused but he agreed. They said their fairwells to the Future Foundation and returned to the real Jabberwock Island and kept being ultimate despair just a little less painful. But Izuru found the file and found out where Zeo was placed...
