Makarov doesn't think he can handle the destructive nature of his members anymore. Well mainly it was the large amount of paperwork that came with it that was the problem. He knows just exactly what to do to solve this issue. 

Team Natsu is split up. They are the ones that cause the most trouble for the guild. Lucy is placed into the Thunder God Tribe and she can only have trust in her master that he knows what he's doing.
