After Weirdmageddon and Bill was successfully defeated, something happens to Dipper. 

And Bill is seemingly to blame. 

Once Dipper and Mabel returned to Piedmont, Dipper's sight suddenly failed. 

He became blind.

Years later Dipper and Mabel move back to Gravity Falls to do their high school years.
