After Mikey sees a shadow at TCRI and his brothers don't believe it is anything, he can't stop thinking what it was. TCRI is also making plans for something big. But the turtles can't find out what so they go into TCRI to investigate. When Mikey sees the shadow again in TCRI he follows it. Mikey is starting to think that the shadow is connected to the kraang's plan someway. Now all he needs to do is found out who or what this shadow is.

THIS IS THE SEQUAL TO SHREDDER'S ASSOCIATE, so if you haven't read that you will be confused. Go check out Shredder's Associate. After Tang Shen calls Mikey and Ellie, his life completely rips apart. He screams at Ellie, furious at her for not telling him about Shredder. And so she leaves the Lair, completely disappearing.
