When a computerized virus renders all forms of air transportation useless, the avengers are called in for a mission. Fury needs them to make the cross country trip to find the individuals responsible and shut down their operation.
Tony would very much rather be flying his suit over, but these people managed to hack into Tony's highly protected mainframe. Which means that Jarvis was forced to go offline, but not before downloading all important files onto an off internet source and purging the rest.
Tony did not need this right now, he just didn't have the energy.
