During the Kyuubi Attack 'Madara Uchiha' allied with the other hidden villages so that they once and for all the could get rid of Konoha. As soon as he got his hands on the nine tails, he betrayed the other villages and extracted the Bijuu from the other jinchuriki.
All seemed lost until Hiruzen Sarutobi, the Third Hokage, sealed all the Bijuu inside Naruto, and miraculously the boy survived.
