Ever since the days of Octo Valley, vigilante Agent 3 has been on a long quest to protect Inkopolis from crime for the NSS. One day, however, when she finds herself physically broken, with no one to trust, and with damaged morals, she'll end up venturing on a personal mission to right the wrongs of her own past, and ultimately, to secure the fate of all of Inkopolis.

The story takes place long ago and is about a scientist that has no other dream but to create life. After many failures, he is forced to seek help from hooded figures that appear one night. He succeeds, but gets trapped in deal he can't escape from. A few months later, a shadow starts terrorizing the land of Inkopolis. It strikes at night, it's blade cutting down everyone that gets in it's way. One night, four travelers gather to stop the shadow, and go out to fight it. With Inkopolis in such a state, the people will find their heroes in the form of two octoling brothers, Sal and Cal. Both have no redeeming qualities, and neither have achieved an admirable feat.
