Sure, the Chancellor had been very specific with his orders. ARC-5555 had attempted to assassinate the Supreme Chancellor and should be terminated on site, but this was a vod. This was Fives, Rex'ika's vod'ika. Rex loves his vod'ika, Fox couldn't harm him no matter what the Chancellor would do if he didn't follow through with the orders he was given. She's still alive on Mortis, having taken up the mantle of the Daughter to preserve the balance, regardless of what she actually wants. Injured, memoryless, and in the hands of the Sith, Anakin is incredibly vulnerable to manipulation. As the Sith's plans reach a climax, revenge is finally within their grasp, while the galaxy spirals into chaos all around them.

The Jedi themselves, exhausted by the long years of battle and hardships, don't defend themselves while the Clones watch horrified as the ones who stood by their side throughout all the horror and bloodshed are scorned and shunned by the very thing they swore to protect.
