After leaving to pursue Eggman, Sonic has gone missing! what happened was he got his foot trapped on a chain in the Labyrinth Zone and drowned, but somehow is still able to survive even in the deepest parts of the zone. It's now been 1 year, and without Sonic, Eggman has his empire in full swing. The resistance has come back together in hopes to find Sonic, and stop Eggman. They also meet a new friend named Aqua, who came here from another dimension that was destroyed by Sonic.EXE. Desperately, Aqua, Rainbow, and Tails set out to find Sonic while the others go to fight Eggman.
