Naruto has been captured by the Akatsuki after getting Sauske to come back to the village, [season 4 episode 134], after everyone's recovery the village is attacked by one of pain's clone's as everyone's busy fighting Itachi and Kisame knock out Naruto and take him to their hid out. They then keep Naruto chained in a cell till the fox and Naruto are strong and mature enough to be extracted. Soon they realized he is a great weapon to use, so they feed false info about the village till Naruto start's to trust them and his hate is to great to be subdued.
