After the huge defeat at the hands of the now evolved Godzilla, Mario and Co. meet the Queen Of The Monsters, Mothra, who fought Godzilla throughout the millennia. As she and her clan, the Houtua, assist them in reassembling, Grodus and Crump discover that they're harvesting Nanometal, the same material used to build MechaGodzilla. Finding where the Nanometal is harvested, they begin a plan to rebuild MechaGodzilla, so it and Godzilla can have a proper battle than last time. Essentially, good ol' fashioned revenge.

When Luigi gets kidnapped by one of them, Mario teams up with Bowser, SMG4 (an alternate version of Mario), the Wario bros, E. Gadd and his new creation Jet Jaguar to save Luigi and end the kaiju's reign. As the king of the monsters rises, SMG4 and Toadette (now partnered with AI Pero 2) begin to learn of a man named Ashihara, who predicted the Kaiju's arrival and Archetype, a strange trans dimensional molecule that a group called SHIVA research, and how this molecule could lead to the end of the universe as they know it.....
