Knuckles wanted to protect Sonic.

And of course he did- Sonic's eyes resembled the Master Emerald in all of its glory. Of course they evoked that same feeling of duty in him.

As the time passes, Knuckles wants to do more than just protect Sonic. He wants to know Sonic for who he really is, rather than what he shows.
