Jake Nightingale, a human-turned-machine, receives a fragment of the Singularity's power, called The Dark. The Singularity, who is God, sends beings called The Grand Order to retrieve its lost power. The Architect, the most powerful machine, 3rd General of the Grand Order, steals his heart which contains his emotions and memories. Jake's power finally awakens, and it reveals to him, The Void, a place created by Jake's conscience filled with Dark Matter. 

Jake is introduced to the Resistance, a faction made of rebels, preparing to take down the Syndicate, an empire ruling the vast range of Galaxies in this story. The Resistance forms an alliance with Jake, to fight against the ruling power. Jake goes on a journey to seek answers from The Architect's creations, machines persuaded to stop Jake in return for the life they deserved. Now, the machines, The Architect and the might of the World Engine stand in Jake's way. 

This is the journey taken by Jake, of blood and warfare to get his heart back, and regain his lost human life.
