Shinji Ikari has disappeared for 14 years, and during those 14 years of disappearance since the Third Impact, the world has slowly rebuild, NERV has reduced into a secret organization in the Ruins of Tokyo-3, and population has risen again thanks to the new organization called WILLE, lead by Captain Misato Katsuragi, along with the former NERV members, including Ritsuko Akagi, Maya Ibuki and others, the New Elite Eva Pilots consists of Asuka Shikinami Langley and Mari Makinami Illustrious, with Rei Ayanami, who was rescued from a unknown destroyed capsule discovered in Siberia, as the Eva Pilot Supporter.

However, WILLE has its only one permanent mission that they need to find while there's much more time: Find Shinji Ikari, the Third Child for Unit-01 before new problems will arise.
