After turbulence with the many dimensions, calm was brought upon green hills, the hatred shadow felt on sonic remained, and even grew due to the loss of the chaos emerald. However, shadow proceeds to realize some things he would never have thought about. His way of looking at sonic switches up. Does it deepen in hatred? Or does it lean more in affection?
Back on the run, fights with eggman resume, and things seem to be going back to normal. However, eggman doesn't give up his horrendous plans about ruling the world. He comes up with a plan, leans into the idea of finding the emeralds to make his dreams come true. Sonic realizes he needs to find them before eggman does, and ends up teaming up with shadow, who has more knowledge about the emerald than he does.
