A human named Milly has been transformed into a Pokémon child and now lives in a world inhabited solely by Pokémon. Although Milly has lost all memories of being human, she retains the knowledge that she once was. Shortly after her transformation, she is attacked by a trio of Beheeyem. In a desperate attempt to escape, Milly encounters a Nuzleaf named Mr. Leaf, who helps her evade the strange Pokémon and brings her to Serene Village, where he takes her in. 

As Milly approaches schooling age, Mr. Leaf enrolls her in the village school, where she meets a Pokémon named Mocha. She's a mischievous troublemaker with dreams of joining the Expedition Society and mapping the world. Throughout her time at school, Milly embarks on several adventures with Mocha and their classmates, some of which bring them into contact with Flash, who awards them Junior Expedition Society Badges.
