Transfer student Minato Arisato moves to Iwatodai City, and learns of a hidden period called the Dark Hour, a time when monsters called Shadows appear. After awakening to an ability called Persona, Minato finds himself intertwined in the battle against the Shadows with his new schoolmates.

He meets another new recruit, a new student named Seiji Maeda, another person to awaken to the power of Personas. The two join a group named SEES that have the same power as them and use it to climb the tower called Tartarus and the secrets that lie within.
