The Earth is thrown into chaos when suddenly 70% of the Moon is destroyed, leaving it permanently in the shape of a crescent. Shortly after, a yellow, tentacled creature appears, claiming responsibility for the event. He soon proves unable to remain unaffected by the world's governments due to his array of superpowers, including accelerated regeneration, visual cloning, nearly impenetrable skin, and the ability to move and fly at Mach 20. The creature asserts that within a year, he will destroy the planet next. However, he offers humanity a chance to prevent this fate.

According to the resulting agreement, the creature becomes a teacher at Kunugigaoka Junior High School, where his students are members of Class 3-E, a class intentionally made to underperform academically due to low grades, failure to comply with the school's strict rules and policies, and other forms of cruel and unusual punishment. Each student is allowed to kill the creature, whom they dub "Koro-sensei," before his deadline at the end of the school year. Along the way, the class encounters someone with the same or higher speed than Koro-sensei.
