Twelve year old Sophie-Olive Thorpe has had premonitions as long as she can remember. She has kept her gift of clear sight secret from her mother until a vision in which her sister falls ill when a servant carrying scarlet fever is allowed to return to the Thorpe mansion. Her stepfather, suspicious of her powers, forcibly accompanies her on the road to an insane asylum, where he plans to abandon her. But when Sophie-Olive leaps from the coach, causing a fatal accident, she must escape her stepfather's pursuit, navigate a sinister underworld of paranormal allies and enemies, and master clear sight before other's can take control of her valuable gift.  She soon finds her place at 925 Lugubrious Lane, Foster Home for the Slightly Different Child, but is unsure whether 925 is a safe haven, or a trap laid by two outcast Greek deities, the Graeae, the sadistic alchemist Cadmus Tell, and the secrets obscuring his execution.  Sophie-Olive and her friends Demetrius Potts and Kitty Fettz must decide whether they can escape the Tells and stand alone, or act on the slim chance of changing 925 by taking control of the of the house for themselves.

Soon, they go to the Lost Cities, and when Alden Vacker gives the news about Sophie having to leave her human family, he also explains that, due to the discovery, the Equestria Girls have to stay in the Lost Cities as well. He's completely aware that they had been sucked into the story, and for good reason. He also says that they need to split when it came to relocating them, just so nothing bad would happen. As the girls go through Sophie's journey of discovering her true self as one of the most powerful elves in the Lost Cities, they make friends, fall in love, and discover unimaginable powers they never expected to have before this. However, with this new life comes secrets. Sophie's life isn't like the other elves. She has a secret past, one Twilight, Rainbow Dash, and Sunset may also be connected to.
