Will has been free of the Masked Man's clutches for six years and has become part of the Johto Elite Four since. A chance meeting with his old enemy Green motivates him to locate his family. However, little does he know that a mere family reunion will intertwine his fate with that of his loved ones.

Meanwhile, gym leaders and other significant trainers are attacked by people with dark intentions. As they slowly rise out of the shadows, they begin to spread fear across the Johto region. In the midst of this, Will realizes that the safety of his loved ones is in jeopardy and that he must do everything he can to keep them safe. But at what cost?
