Après avoir perdu la guerre des keyblades et ses amis, Riku se réveille, blessé, dans un monde inconnu. Il est secouru par des personnes nommer "Les Veilleurs", ce groupe est diriger par Chrom, prince de ce monde et du royaume de Ylisse, ce dernier est accompagné par son ami Daraen, stratège des Veilleurs qui est frappé d'une amnésie. Dans un autre monde, Takumi assiste impuissant au meurtre des ses proches et la destruction complète de son monde, le prince Hoshidien semble avoir un rôle pour l'Organisation XIII mais l'archer ne se laisse pas faire et trouve un allié dans les ténèbres abyssale, Takumi cherchera à tout prix un moyen pour ramener son monde et ses proches même si il doit en mourir...
