Unlike what the Kraang believe, the device doesn't zap you into another dimension. It zaps your mind into your dimensional counterparts body. The turtles find themselves in a new world. In a turn of events, no one expected, the four heroic ninja turtles were killed by Shredder, but not before Leonardo could use his dying strength to push Shredder off the roof. With Shredder dead at the bottom of the cliff and the fire consuming the bodies of the turtles, it was clear that things were over. Or at least, that's what April and Casey were led to believe. It wouldn't be until a month and a half later that the two sixteen year old teens would realize things were far from over.
