you think about it, Natalie is seen in a part of Clockwork: Your Time is Up drawing gory images, so it's not unlikely she drew an imaginary friend. It seems like a small bit of her sanity wanted to create a friend, a 'better' brother. And thus, Jack was born. Jack didn't have the leaking black liquid/blue mask we see when he was first drawn by Natalie.
However, Natalie's pain and abuse caught the attention of Zalgo. If you are familiar with Zalgo, you'll know that he prays on children (the most being those that have been wronged, such as Lulu from I Eat Pasta for Breakfast), so he filled the ink of the drawing materials with his own blood, hoping that the drawing would come to life and trick Natalie into become a proxy of Zalgo. However, it took longer than he expected. When Jack DID come to life, Natalie had became Clockwork. However, he had no memories of her anymore due to how long it has been. Zalgo had lost interest in Natalie and had forgotten about Jack. Jack (similar to a child who is lost)had no idea where he was, or who he was, or what he was.
All he could think of was organs. This was because in a scene of Clockwork: Your Time is Up, we see Natalie draw pictures of organs, such as KIDNEYS. So he found a blue mask (that was actually a kinky mask worn by Natalie during the years she had been sexually abused by her brother)and thought it was beautiful. He placed it on his face, and INK started to leak from his eyes. As he checked his surroundings, he became fascinated with Natalie's drawings of gore, dismemberment, and organs. He picked up a knife, and needed something to eat. He did have some moderate intelligence (with the understanding level of a 25-year old), so he guessed that stealing money/food may not work.
So instead, he decided to steal the organs (namely kidneys). He wanted kidney's because of 7 words from Natalie (however he didn't know who it was): "Kidney's the worthless part of the body". So, Eyeless Jack was born. He has no memories of Natalie, or how he was made. By now he has been eating kidney's for so long that he doesn't know why or how. He just does it. Natalie doesn't remember Jack either due to it being when she was 6 when she made him.
