During a battle against a creature terrorizing Tomoeda, Sakura and the Star Alliance become severely weakened by the creature consuming most of their energy. Despite all odds, they manage to slay it. However, as they were about to leave, a supposed human appeared out of nowhere. Their curiosity is tempered with fear, as the figure opens his eyes to reveal no pupils. The figure's glowing white eyes begins to disorient them, causing Syaoran, Tomoyo, Eriol, Chiharu, Takashi, and Rika to faint. However, Sakura and Kai manage to escape back to the Kinomoto House.

While recovering, the two finally notice that the others were left behind. They notice a news report showing footage of the white-eyed figure taking the others away. Sakura and Kai decide to go after him, but Touya, who's watching Sakura while Fujitaka is away on international business, forbids them to go until they fully recover. Despite Touya's warning, Sakura and Kai leave the night after, with Sakura's wand and Kai's katana left behind, much to Touya's dismay.

After judging the figure's flight direction, Sakura and Kai follow a dirt road in a large forest, where they find an arrow sign saying "Herobrine's Mansion", leading them to assume that the figure's name was Herobrine. Down the trail, they come across a small house sitting a few hundred yards away from a giant mansion. They notice some zombie-like creatures trying to get inside the house, where they hear people calling for help. Thinking fast, Sakura and Kai use broken tree barks as makeshift weapons, killing all of the creatures, and saving the inhabitants. After the kids explain their problem, one of the inhabitants, Victor, gives them proper swords to fight.

After arriving at the mansion, Sakura and Kai notice that the front door is protected by a magic shield. They then notice a graveyard with a crypt and enter it, believing that there might be something to break the shield. Inside, Sakura and Kai make their way through the crypt before finding themselves in a throne room. A demonic voice wakes the crypt's leader, the Skeleton King, to kill them, but in a climactic battle, Sakura and Kai slay him, and use his magic music disc to destroy the magic shield.

Infiltrating the mansion, Sakura and Kai search around to find the others, but all they could find are various monsters and a bigger locked door. They then hear a mysterious voice throughout the mansion, who tells them that they need to defeat 3 different acolytes in order to rescue their friends and unlock the door: Areita The Spider Queen, who has Tomoyo; Benetha The Wicked Witch, who has Chiharu, and Zatho The Dark Mage, who has Takashi.

They decide to begin with Areita, who resides in a dark crypt riddled with spiderwebs. After a battle against Areita and her army of smaller spiders, Sakura manages to defeat her by using a rope made from the webs to decapitate her. They then use her magic music disc to free Tomoyo from a cocoon, but they also hear the mysterious voice again, who cryptically reveals himself as Herobrine.

The three then head to a laboratory in the mansion, where they find Benetha The Wicked Witch, who throws various damaging potions at them, but Kai manages to defeat Benetha by throwing one of the damaging potions back at her. They then use her magic music disc to free Chiharu from a crystal prison orb, but they also hear Herobrine grieving for his dearest friend.

After finding the library, Sakura and Kai have Tomoyo and Chiharu wait outside, while they go inside to rescue Takashi. Inside the library, Sakura and Kai find Takashi in a petrified state, and proceed to fight his captor, Zatho The Dark Mage, who unleashes an overwhelming army of artificial dark mages. Sakura and Kai are almost defeated, but Tomoyo and Chiharu, who were fed up with waiting, infiltrate the library and kill Zathos with a sharp arrow to the head. They then use his magic music disc to free Takashi from his petrification, but they also hear Herobrine growing very angry.

After realizing what the bigger door is hiding, the team head back to it, and open to find a ritual room, where Herobrine himself is torturing Eriol by siphoning his power. During the fight, Herobrine admits that he wanted all eight of the Star Alliance to siphon enough power to open a portal to a different realm, the Nether Realm, and summon an equally dangerous monster called the Wither Boss to reign terror and destruction all over Earth, and rule a new empire over it. He then hastily resurrects his 4 acolytes to overwhelm them, but an enraged Eriol breaks free and slays them all before being weakened by Herobrine, but Sakura and Kai manage to defeat Herobrine, and use his magic music disc to locate Syaoran and Rika, who happen to be in the Nether Realm with the Wither Boss. The team decides to enter the portal to stop the Wither Boss and rescue Syaoran and Rika.

Entering the Nether Realm, the team enters a battle arena, and encounters the Wither Boss, a huge, blackened, flying monster with three skeleton-like heads. As the team fights the Wither Boss, they notice Syaoran and Rika fused to it, making them reluctant to fight. Victor then appears, and gives them powerful bows and arrows that could only hurt the Wither Boss without harming Syaoran and Rika. After a series of carefully aimed shots to the Wither Boss, the team defeats it, and frees Syaoran and Rika from their fused state, but the arena begins to crumble, prompting the team and Victor to escape on a nearby bridge leading to another portal, which takes them back to Earth.

The kids and Victor return to Tomoeda, where they reunite with a disappointed Touya, but they hear Herobrine's voice claiming to be alive. The movie ends with Victor parting ways with the kids and Touya, who head home to prepare themselves for another fight with Herobrine.
