First off, they're canon. Just getting that out of the way.
Now, Nezumi and Shion care so much for each other, and you cannot deny that. They meet because Shion opened the window, and later on Shion says he opened it because Nezumi was calling out to him. He opened it for Nezumi.
Nezumi always helped him, even when it put his own life on the line. Nezumi had no reason to rescue Safu. He didn't even know her. Nezumi rescued her for Shion.
Shion never wanted to see the downfall of No.6. He believed Nezumi dwelled on it way too much, yet he still aided Nezumi in his plans to take down No.6.
Nezumi didn't need to care for him. Constantly, Nezumi was taking care of Shion. Shion would get sick, get into trouble, screw things up- why did Nezumi stay with him? Not only because he owed him, but because he cared.
They stuck with each other through thick and thin, no matter what. Risking their lives for each other every single day.
Nezumi opened up to Shion. He let Shion see things in him that nobody else saw. Inukashi pointed it out, 'he normally doesn't show people those kinds of emotions.'. He showed them to Shion.
He cried for Shion. When Shion left in the night to find Safu and gave him the goodbye kiss, Nezumi cried. He ran out to stop Shion. He cared so much.
Shion wanted things he couldn't have. He wanted a peaceful life. He wanted to return to No.6. Later on, as he grows closer to Nezumi, his entire mindset changes. He says that he'd still open the window.
In the end, he wanted Nezumi to stay with him. Nezumi knew he'd cause trouble, and Shion did as well. But Shion let him leave, for he had to. Even Nezumi could hardly stand it. He promised to reunite with Shion one day. Nezumi isn't the type to make promises like that, but he did with Shion.
Shion always protected Nezumi. He cared for him so much that it really did change his mindset. He was fine with the chaos because he met Nezumi. He almost killed men just to protect him. Shion cared so much.
They were terrified of losing each other. Everything they did could cause immediate death for Shion or Nezumi, and that terrified them both. Shion said he was scared of losing Nezumi more than anyone else. Nezumi said he loved Shion more than anything. Nezumi didn't want to lose Shion, but Shion wanted to save Safu, so Nezumi helped him. Saving Safu could have resulted in losing Shion. It's the same with destroying No.6, but Shion did it. They just wanted ti see the other happy.
They still shared intimate moments. Nezumi teaching him how to dance, sexual comments about Shion's body, little compliments on appearance and such. They loved each other so, so much, and you can't deny that.
